Couple questions:
Should I leave the negative channel on "AUTO" for resolution and settling time or match it to the positive channel? Do those settings even matter if I'm not actively interrogating the negative channel?
Does the differential reading take the same length of time as just doing a single ended reading on the positive channel?

Settings on the negative channel's registers only effect any single-ended readings you grab from the negative channel. They have no effect on the positive channel even when the positive channel is using the negative channel as part of a differential measurement.
Times are the same for single-ended and differential.
