Issues with reading quadrature encoders

Hi everyone, I am working with a T7-pro and an RLS magnetic qudrature encoder. (and a bunch of other sensors) I have had this system working but now I changed somthing and apparently have done something stupid as it no longer works (not working meaning the count does not change when the encoder is moved). 

I have the two signals (A and B but no Z) on the FIO2 and FIO3 inputs and can see them change with LJstream and the Dashboard and the singal going in looks good on the scope. I have treid going through the Register Matrix as in the https://labjack.com/forums/t7/h25-rotary-encoder-t7 and while this worked before (on 0/1) it does not work now and I cannot figure out why. Also no matter what I do I cannot get the register matrix settings to save. I would rather run this via Lau scripts but haven't figured that out either. Can anyone offer any suggestions?

I would start by setting your

I would start by setting your device to factory defaults by powering up with a jumper securely clamped from FIO2 to SPC:

Then go through the counter tutorial:

After step 4 try connecting your quadrature A signal and see if it creates counts.  If so, try the B signal.  If they both create counts, try configuring quadrature again in the Register Matrix and see if it now works:
